So I have checked the application while uninstalling only one folder in C:\program files\microsoft one drive\one drive.exe or C:\programfiles (x86)\microsoft one drive\one drive.exe will be there.
Is there any full unistallation command

Remember running into some similar issues when deploying Office 2013 via SCCM a while back. Used the Office customisation toolkit but ran into issues when uninstalling. To resolve, uninstalled by creating/targeting XML file which worked. Finaly created a script which ran the uninstall. Before importing into SCCM ran test install/uninstall through VM to confirm clean uninstall.

How do you have SCCM set up for deployment? Are you using a 'package' or an 'application'? If you're not using any detection, it will show software as being installed in SC merely because whatever installer program you run returned a success code.
