What are the biggest issues you keep running into in the application packaging process?

when the applications don't follow standards (no matter how stupid the standards are)
As an example there are three apps we use intensively and they are published as msi but the silent mode is not compiled into it.
Yes, there are options to work around it but it is not clever to do so and the support always says: nobody needs to install the app silently ...
(all three are from the same company and not in the patching catalog of KACE)
