The Repackager tool has a default set of exclusions, which define what system changes should and shoud not be captured during the repackaging process.
If you find you are picking up some files/folders/registry that you routinely have to exclude manually then you could add them into your exclusion list to use for future repackaging tasks.
These may be specific to your environment, which is why Flexera only provide a default set and the ability to modify those.
