Couldn't find correct answer on he so I though I would share mine. This should work for the other CS5 apps as well.

Built My Package using the Adobe Application Manager Enterprise Edition. Still find it annoying that you can't customize the shortcut Location with it

Here how to fix that
So using WPS I went to Tables - selected Binary table Selected - OptionXML and exported it as setup.xml
Found the section.

<DeploymentInstall>
<Deployment>
<Properties>

Add this value to it.
<Property name="StartMenuSubFolder">C:\ProgramData\Microsoft\Windows\Start Menu\Programs\Adobe\InDesign CS5</Property>

now shortcuts are were I want them.

I also deleted the "UILevel=2" row from the LaunchCondition table using WPS. Thanks for that tip on here.
