I already extracted the MSI from temp folder. But the application has other files also along with MSI.

as a rule of thump don't always assume the msi will be extracted to the temp folder

in this case as always what is the name of the application?
have you checked the packaging KB ?
what extra files are extracted and are the files needed?

fire up a clean vm and extract the vendor msi and the other files

go back to your base snapshot and install the vendor msi

fire up your capture tool ie wise, installsheild, intsallrite or picture taker

install the setup.exe and see if addition files, regkeys are added

if addition files/ regkeys are captured then these will need to be added to your mst
