how do I check network speed between two buildings on the same LAN but different vLAN

You can try just transferring variable size files and see how it goes over a number of iterations.  Programs such as FTP, Putty SCP, and Robocopy will also give you transfer speeds.  You could also take a look at http://speedtestpro.net/lanspeedtest.htm.

We were able to show the network crew problems by doing a large packet ping (8-10k size), and the loss it had.
