Uninstall Breaks Windows installer
I've recaptured an .exe. The installation and functionality of the application works fine. Once I uninstall the application, it breaks windows installer. I've installed using both windows installer 3.1 and 4.1 and get the same results. Once I uninstall the app, i'm unable to install any other .msi after. I appreciate any help

Sounds like you've captured something that is pertinent to Windows Installer in your package, meaning that when you uninstall the application it is removing those items too and breaking it.
Clear out anything suspicious in your package, I'm thinking registry would be a good place to start, and retest.
You could use your favourite lightweight snapshot tool (InControl, Installrite, Picture Taker et al) to monitor the vendor installation and anything in your captured MSI that doesn't appear in your lightweight snapshot remove and test.
