Typically the only reason to create a wrapper MSI would be to support any vendor provided command line support to automate installation with Group Policy (GPO). (Group policy deployments require MSI format).

Windows Installer can have it's own complexities, but overall it provides the best command line support, logging, etc. (even rolls back on failure). Now if you have a bad Windows Installer package all those benefits go out the window (but that could be said of about anything).
