Repackaging with Wise Package Studio 7.0 is pretty straightforward as well. Start a SetupCapture, scan the system, run the Audacity 1.2.6 installer, take the desired options, then finish the SetupCapture. Make sure you didn't pick up any files from the installing account's "Documents and Settings" folder. Compile the WSI into an MSI and you should be good to go.
Audacity uses Inno Setup, so it can take the /saveinf="filename" switch to create an answer file. You can then open your answer file in a text editor and basically each line in the answer file will correspond with an available setup switch. I was able to repackage this with WinInstall LE, it was very simple to repackage, no customizations required.

Microsoft AppV 4.6 with audacity 1.3 beta, this has worked for me but had to sequence on the hardware that the software will be used on. If not there were some errors with sound device. Captured lame and FFmpeg in sequence and it works. all into Q:\Audacity.v01\
