In Presentation Server 4.5, when selecting CTX_MF_SERVER_TYPE=A (for Advanced Edition) you will end up with a Program Neighborhood Agent, even though this is not supposed to be part of the Advanced Server.
My workaround was to collect all the components from the documentation and add them up to reflect the Advanced Server Components: CTX_ADDLOCAL=MetaFrame_XP, CTX_MF_MetaFrame_Core, CTX_MF_IMA_Core, CTX_MF_ICA_Shell_Editor, CTX_SMA, CTX_MF_CTXCPU, CTX_MF_CTXSFO, CTX_MF_LM, CTX_MF_CMC, CTX_MF_IM_Plugin, CTX_MF_RM_Plugin, PN, PN_ENGINE
Only when doing this, the installer noted a missing Java, so I told it to use the Java 1.5.0_11 I already had on the machine by stating CTX_USE_EXISTING_JRE=Yes.
Extensive Documentation on available parameters for msi/mst silent installation can be found on the source in Documentation/docs/Administrators_Guide.pdf (pp357)
You can easily create your own transform by working through the list of available options and setting those in the Properties table using Orca to create a transform.
