step 1. you need to create the transforms using sconfig.exe utility. the path is below.

Exceed_2006\Exceed\x86\Program Files\Hummingbird\Connectivity\11.00\Accessories\sconfig.exe

step 2 you need to edit the setup.ini file

Exceed_2006\Exceed\x86\Installer\Ex\Setup.ini
Like CmdLine=TRANSFORMS=<path to .mst>

step 3

with the test.cmd that gets generated by the sconfig.exe
your path should read like
msiexec.exe /i "\\path to .msi" /qb "\\path to .mst"

you don't need the languate 1033.mst

To prevent the Exceed install from rebooting, the commandline should look something like this:
msiexec.exe /i "Exceed 2007.msi" TRANSFORMS="Exceed.mst" REBOOT=ReallySuppress /qn

If you need to install Exceed to a different location use the commandline should look something like this:

msiexec.exe /i "Exceed 2007.msi" TRANSFORMS="Exceed.mst" HCL_HOME_ROOT="Drive\programs\Hummingbird\Connectivity\12.00" REBOOT=ReallySuppress /qn

For a Citrix or terminal server install used the MST provided by Hummingbird and do the follwoing

step 1 from a command prompt execute
change user /install

Step 2 commandline should look something like this
msiexec.exe /i "Exceed 2007.msi" TRANSFORMS="ExceedTSE.mst" HCL_HOME_ROOT="Drive\Programs Files\Hummingbird\Connectivity\12.00" REBOOT=ReallySuppress /qn

Setp 3 from a command prompt execute
change user /execute

I followed almost the same process, but not all the steps from above worked for me.

Step 1 - do the sconfig.exe option if you really need to create a transform for a custom installation. Place the custom file in the same directory as the MSI file. If no customization is required, then the commandlines imported by the .SMS file for SMS package definition can be used.

Step 2 - no need to edit the setup.ini file. My installation just hung up if the setup file was edited.

Step 3 - the command line should read as follows. The one above did not work for me.

msiexec.exe /i "Exceed 2006.msi" /q TRANSFORMS="<name of transform>.mst"

NOTE: Be sure to have all your applications closed when installing this program. It forces a reboot at the end and does not give you any chance to close your open applications yourself. I have not found a way just yet to add something to the command line to prompt the user for a reboot.
