Here's how I automated site creation using "sitemgr.exe" and file copies:

Pre-automation:
Create the site or pnagent service manually using the GUI including all customizations, site appearance, authentication, etc. then save the directory that you specified during creation (ex. c:\inetpub\wwwroot\citrix\pnagentABC) to a backup location.

Automation:
1) delete the sites that you created above using the GUI

2) create the site or pnagent service using command-line utility "sitemgr.exe" found in (for example) c:\program files\citrix\webinterface\5.1.1:

ex. pnagent:
sitemgr.exe -c "PNADest=1:/Citrix/PNAgentABC,FarmName=C40,XMLService=172.13.51.81,XMLSPort=82"

ex. website:
sitemgr.exe -c "WIDest=1:/Citrix/SiteABC,FarmName=C40,XMLService=172.13.51.81,XMLSPort=82"

3) Copy back down the directories saved during "pre-automation" which will overwrite with your customizations.

Note

There does seem to be an issue with the "application pools" if you execute "sitemgr" to create a site that already exists in the farm; when testing the site you will get connection errors (error 503 service unavailable) so make sure that you either automate on a build, or put in logic to skip existing sites.
