Use tools like regshot and procmon to see what it does to your system when you change the setting.

Remove it from GUI, I think is not really something you could do (Build in exe/Soft, i guess you would need to recompile the source file)
To disable the auto-update check, you can modify the registry entry in your Install shield project.
HKCU:\Software\Software\Wireshark\WinSparkle Settings
key : CheckForUpdates set to 0
