problems files installing with vendor msi

I have encountered a problem when trying to add files through an mst. The mst is based on a vendor supplied msi file. The files installed by the vendor msi file are internal but the files to be installed by the mst file must be external and uncompressed.
When I add the files in the mst the files are saving to the correct location ie program files\AppName. But I run the msi with the mst applied I receive an error as it is looking for the files in the same directory where the msi and mst are stored.
Can someone help with this?
