app-v'd (v4.6) this over a year ago for a client. Nice and easy. I did try some existing App-v accelerators, that was not very succesful
I am back onsite now to create a physical install
for an old version.. 3.5.11 (for which the Add/remove version is 3.61.0)
here is a removal CMD
msiexec /x "{72EF03F5-0507-4861-9A44-D99FD4C41417}" REBOOT=ReallySuppress /qn
ProductCode is the same for x86 and x64 MSI's

I used the cmd line:
...\Paint.NET.3.5.11.Install.exe /skipConfig /auto /createMsi JPGPNGBMPEDITOR=1 TGAEDITOR=1 DESKTOPSHORTCUT=1
This creates two MSI's x86/x64
