Note
Version 3 of FileZilla doesn't seem to use the registry at all (or even provide an option to do so). If you want to disable automatic update checks and change other things, you'll have to do the following:

1. Install FileZilla
2. Copy "C:\Program Files\FileZilla Client\docs\fzdefaults.xml.example" to "C:\Program Files\FileZilla Client\fzdefaults.xml"
3. Edit "fzdefaults.xml" and specify the "Config Location" (I chose "C:\Documents and Settings\All Users\Application Data\filezilla")
4. Start FileZilla, configure it, exit FileZilla, then copy the "filezilla.xml" file from your user profile directory and copy it to the directory created in the previous step
5. You will have to give all users modify access to this directory or else FileZilla will complain about file permissions all the time. I know of no way to force these settings onto the user so that they can't change them (at this stage).

You can then set "Global" settings through this registry key:

[HKEY_LOCAL_MACHINE\SOFTWARE\FileZilla]
"Install_Dir"="C:\\Programme\\FileZilla"
"Language"="Deutsch"
"Run in Secure Mode"="0"
"Use Registry"="2"

Language
Deutsch, English, Italian, Français ....

Run in Secure Mode
0 = Save Passwords
1 = Don't save Passwords

Use Registry (user settings in [hkcu\software\filezilla])
0 = XML in Program Directory
1 = XML if available otherwise Registry
2 = Only in Registry

With the files and the registry settings I have created an msi file for unattended installations.

For uninstall I used

"%ProgramFilesDirx86%\FileZilla FTP Client\uninstall.exe" /S

In my case I did need to remove the PeaZip Folder manually.

rmdir /Q "%ProgramFilesDirx86%\FileZilla FTP Client"
