That's a pretty huge question.
I haven't worked with Managesoft in a little over 2 years, but at that point it would look something like:
1. Use the tools provided by managesoft to put their wrapper around all of your existing MSI's
2. Test the installs on a machine with the managesoft installation framework
3. Copy the managesoft packages to your deployment server
4. Add the packages into your managsoft management console
5. Assign the packages to groups in AD
6. Profit
As far as transitioning your client-installed packages from AD to Managesoft, it depends on the approach you want to take. You have basically 2 options: mass migration, or upgrade via attrition.
Mass Migration: You'll need to uninstall the GPO assigned apps and reinstall them via managesoft. If you have the resources to do a mass migration, make sure the box is checked in the application GPO to remove it when it falls out of scope, then start migrating the members of your GP assigned apps to their Managesoft counter part. Start with a single app per day until your can build your confidence in the process, then go from there.
Attrition: As you package new apps and upgrades to existing apps, use managesoft to package all of them going forward, and over time transition your packages to managesoft in the same fashion mentioned under Mass Migration.
