product code

Does anyone know if the uninstaller in SMS works off version numbers or product code of the msi? ie "myApp 2.5" or "myApp 2.5.0.64217" if they both have the same product code how does it differentiate? Should there be a new guid for each one?

check the modifypath string in the registry after installation.
HKLM\Software\Microsoft\Windows\CurrentVersion\Uninstall\"ProductCodeGuid" and use that in your uninstall command.
