What I would do is the following:
1) ProcMon the "save as" action to see if anything jumps out at you. See what DLL is being called and what's different from a working system.
2) Make 2 identical systems, on one, install and uninstall SAPGUI, and then compare them
3) is there anything in the MSI itself (files/registry/CA's) that might cause trouble if removed?
Give it a try

As per my knowledge, SAP Gui doesnt come as a Vendor MSI. I have recently worked on 7.1 and it was an executable. I also did not face any problems with IE.
If you are facing problems after uninstallation, then there is certainly something related to IE that is getting removed when you uninstall SAP.
You need to monitor the uninstallation to resolve this problem. Make use of tools such as Picture Taker and check if any IE files/registries are getting removed during uninstallation. If they do, then try restoring them during uninstallation.
