WiseScript Active Setup causes Reboot

I created a WiseScript exe that will add an entry in the registry Active Setup key under HKLM. This seems straight forward and I believe I have done this before. However, for some reason when I run the exe it makes the changes in the registry and then pops up a box to reboot the PC. I use the /s switch to make the exe run silent. I've ran ProcMon but nothing unusual seems to stand out. Has anyone else experienced this?
