While i was creating my "Project 2013 Professional" package for SCCM i ran into this problem. I was trying to create a Desktop shorcut from Microsoft`s OCT tool and was unable to do so. The [Project 2013] entry was not an option for the target field. My workaround was to modify the startmenu shortcut and make it the desktop shortcut and then recreate the startmenu shortcut.
This problem was not seen with "Project 2013 Standard"
Note that another bug in the 2013 OCT is related to the "Start in" field, it won`t let you save until you pout and open bracket in that field "[".
