How do I go about uninstalling software using the K1000?
- Do i need to store the MSI file on the host machine before i run a script?

Your question asks both how to uninstall and to install. They are both pretty similar as far as the K1000 goes.
There are two methods: Managed Install and Script
Most of the time MIs are easier. A script is generally used when you need to provide credentials using the "run as" option.
The K1000 agent will download files if they are part of the MI/Software Inventory item or if they have been uploaded as a dependency to a script.
Below are some examples of installs:
Here is an example of script: http://www.itninja.com/blog/view/k1000-computer-asset-history-shows-winamp-removed-from-inventory-and-found-again-multiple-times
Here is an example of a managed install: http://www.itninja.com/blog/view/deploy-a-microsoft-hotfix-using-a-managed-install-in-the-k1000
With uninstalls, there is also an Uninstaller Wizard that works pretty well if the software shows up in inventory. It's located: Scripting>Configuration Policy>Un-Installer Wizard
More details on that wizard are found on p. 186 in the K1000 Admin Guide: http://kace.com/support/resources/~/media/Files/Support/Documentation/K1000-Admin-Guide-v53.ashx
