What's the shortcut question for? And missing directory shortcuts.

I'm trying AppDeploy Repackager for the first time. So far, I made some small Snapshots.
First: My installer is a .bat file, but the Repackager allows .exe's only. But that is not so important IMHO. There is a feature request to drop this question already.
Second: Shortcuts in AllUsers\start menu\Programs\CYX to directories are ignored by Repackager. Shortcuts to .EXE files are picked up from the very same directory, though.
Third: What's the "This screen allows you to choose shortcuts to be installed for the listed executables." for? And why must I create one, if one executable is present? I mean, the shortcuts to be installed are already present as files in the file list under "AllUsers\Start Menu\..." . Woudn't it better to pick up shortcuts from the start menu as well?
