Command Line
To load the Customization Tool:
setup.exe /admin
Load the MSP file to execute the installation:
setup /adminfile your_settings.msp
To uninstall use the XML file:
setup.exe /UNINSTALL Lync /config UninstallLync.xml

Command Line

run the setup.exe /admin to create an MSP with your options.
I set this up to prevent the users getting the popup on first launch, about updates etc..

I also removed the shortcut for Office 2013 upload centre.

Then the command to run is:

"%~dp0setup.exe" /adminfile "%~dp0YourFile.msp" /config "%~dp0Lyncinstall.xml"
I dont put my custom MSP in the updates folder, put it next to the setup.exe and provide the correct path.
