For example if we could have a popup that reminds the users that we have a knowledge base.
1. can we change the color of the Have a problem?
Report it in Kace help desk.
2 is there was a way to get Pop up messages when users login to kace helpdesk?

Unfortunately, the answer to both is "no"
For 2, however, you could use the Announcement section to remind users of the KB
