What I have done in a few software programs that I need a dos command. Is in the wisescript under the Custom Installations is put the path of the EXE or BAT file you have created. And move it in a position in the software so it installs at the begining or at the end of the software installation.
A few of my software programs need a XCopy command, so doing this works wonders for me. If you need help let me know and I will see what I can do for you.
